Ideally no don’t remove the plug/stopper instead drill a series of 5mm holes in the stopper itself to allow drainage. This allows drainage but prevents leaves and debris from falling into the water butt department and causing any sludge growth in the saved rainwater.

If you don’t use your water butt frequently then of course stagnant water is going to smell very unpleasant. Just make sure no wildlife has entered the water butt but the water even with its smell is full of nutrients and is very good for your garden! You are not going to drink it so don’t worry.
